Maybe the bridge scene was the first time they'd met since Flynn went into hiding. It seemed that neither had seen each other and since Flynn was loathe to do anything, he didn't think, Hm I should go get Clu and see if he wants to reintegrate w/ his maker. I don't think he would have said yes.

I would say that's a pretty reasonable explanation.

As to the original question, I would say yes he'll appear, in either a flashback or a very very small cameo in the end being brought back to life somehow. However, I bet he'll just bow out or the producers won't think they can afford him now that he's an Oscar winner.
