"It wasn't meant for them." after Jarvis made the speech during Clu's arrival on the lightcycle grid?
Was the speech for Sam's benefit? Kevin Flynn's? Or for Clu himself?

I've always assumed it was for Clu himself.
Jarvis also said "Excellant words, sir. Were you pleased with my execution? The crowds seem quite energised". I always thought that Clu wrote that speech for Jarvis to give for Sam's benefit -- kind of like "Hey look at all the good Ive done and all these programs that look up to me!"

Initially I thought he meant it was for Sam but upon deeper reflection after additional viewings I agree and think he meant it was for Flynn

It doesn't seem so subjective to me, especially considering:
1. CLU may seem arrogant on the surface, he's singularly focused on fulfilling his purpose as dictated by the Creator. The only approval or acknowledgement he seems to care about is Flynn's. The speech he wrote for Jarvis may seem self-serving, but I think it was designed to avert suspicion and communicate to Flynn that a user was about to fight CLU, apparently only one of two programs capable of defeating them.
2. The particular emphasis used to broadcast the presence of a User.
3. CLU's "initiative", as evident from the first scene involving him. The plan involved luring Alan to the Grid and holding him hostage to draw out Flynn, and the announcement by Jarvis was intended notify Flynn. He got Sam instead, but that isn't important.

If Q had not been at the arena, Flynn wouldn't have even known about Sam, or Clu's speech. All he could do was assume the message would have somehow been relayed to him but that was not a given.
Heck, for all we know there was another reason.

The page CLU sent out was targeted for Alan. Even if CLU didn't know Alan, at the very least you can infer that:
1. CLU knows the owner of this particular pager is a friend of Flynn's and is invested enough in his whereabouts to seek him out.
2. CLU knows the owner of the pager will recognize the number of origin and its location.

Quorra was most probably functioning as Flynn's eyes and ears in the city. After the initial Disc Wars, word got out that a User was found.
"Greetings, programs! Oh, what an occasion we have here before us. Because your rumours are true. We do indeed have in our midst a User!" - Jarvis
Either Quorra was in the habit of hanging out in the LC Grid watching programs get derezzed, or heard the rumors of a User and went to investigate. Either way, this is not a terrible way to get Flynn's attention, with the pomp and danger of the LC Grid, and I highly doubt Quorra was present by accident. Options were limited - CLU had no idea where Flynn was, but it was reasonable to assume Flynn wasn't completely ignorant to the goings on of the Grid.
And like I said before, it was not important that the entire speech was relayed, only that a User had been discovered and that he was in mortal danger. The rest is the usual fluff and theatrics of a traditional gladiatorial fight.
The game played between CLU and Flynn was primarily one of waiting. If word of Sam's arrival didn't get out at first, CLU still had at his disposal an almost infinite amount of time to broadcast it, whether through repeated Games or other forms of communication.
