The way I figure it, it was the fact that Rinzler saw Kevin Flynn when he did the barrel roll over the cockpit (both of them saw each other face to face for what was probably many, many cycles) that reawakened Tron's latent programming and made him remember who he was before he was rectified by Clu. I don't believe that Rinzler said "I don't know, Flynn..." or anything else for that matter. Personally, I feel it works better that way.
