Just a small, quick question.
When Sam first appears in The Grid, he's still wearing his street clothes.
He is then undressed by the Sirens & given a new costume & Memory Disk for the games. (these were then, presumably, dispossed of by the Sirens).
And yet, when he finally makes it back to the real world, his clothes have come back!

well, the clothes the sirens removed were probably in "storage" somewhere. and you can't really switch up the carbon makeup of the lightsuit and his regular clothes, so it was probably restored when he came out.

To be fair, Kevin Flynn didn't change his costume at all-he appeared in the System wearing his 'circuit suit' and left wearing it too (after jumping into the MCP).
Sam changes his clothes curtisy of the Sirens.

I think the idea in the original film was that the programs were for all sense and purposes naked. They could clothe themselves, but in their natural form they were more or less copies of their users. Of course either (a) because there was clearly no purpose for them or (b) to appease the censors (most likely (b), remember the original was basically made by flower children) there were no sexual organs.
In #3, they would do well to reveal this as fact, i.e. underneath the "Tron Legacy" suits lies a "naked" program that looks more or less like they did in the original TRON.
We'll do best to ignore the entrance of Sam into the grid in T:L. It was clearly the most poorly done aspect of the whole film and one best ignored in subsequent versions.
