Funny... when I first saw Tron on tv in 1992... the recongizer scene wasn't cyan. It was just normal blue... same as the 20th anniversary dvd.
The cyan thing is a bit odd. o_O

I personally would have to say the yellow programs could either be unallied or mercenary/independent programs. I'm basing this on the fact that it wasn't until Flynn tried to hack ENCOM from Alan's Girlfriend's (I forget her name) station where he was digitized that he conformed to the ENCOM color scheme. Clu was orange when Flynn was hacking at his own computer.

This is how I think the factions work...
Yellow programs: Control programs. Does what the user says.
Blue programs: Sub-programs. Listen to the yellow programs.
Red programs: Work for Sark.EXE/MCP or are security programs.
Green programs: Corupted programs or media programs or transport programs. EX: Dj program.
Purple programs: Datawraiths or fCon programs.

I always thought that programs were made from code. Which, yes, I suppose is a kind of data. But the Data,data,... like Database Data.... retrievable information, was the buildings and structures in the Tron world.

Blue programs: Fight for Tron and the Users

Yellow programs: Fight for independent programs

Since my head-canon is a mix of 2.0 and Legacy, I viewed Gold programs as "Independent AI" units (Clu 2.0, Ma3a) capable of direct interaction with the User world and much greater autonomy than ordinary Programs, including surpassing their directives or overriding a User's wishes.
While Ma3a would have been benign enough to allow Programs in her service (or the service of other AIs) to have gold circuitry as an identifier, Clu was the type who wanted his gold piping to be distinctive, as to mark him as above the Grid citizenry.
Take it with the whole salt shaker and a slice of lemon, though.
