The signifigance of Flynn's having dreamt about Tron is simple forshadowing to him seeing Rinzler (Tron) much later, and at that point it was to show Flynn still thinks of Tron.
He implies its a "sign" of his "weary soul" because he hasn't let go of his regret at Tron sacrificing himself to protect him.
