The program in Tron Legacy is Clu 2. He is a completely different entity from Clu 1, who sadly derezzed in 82. Clu 2 was created by Kevin Flynn in 1983 or 1984.
I think in the novelization of Tron states that Clu's bit survived and when it ran into Flynn in the recognizer, it thought it was Clu.

In the original script, Bit was going to follow Flynn to the very end of the movie when they were at the MCP mesa, but that would have cost way too much money to incorporate Bit with the live-action footage, so that's why Bit got trapped in the crashed recognizer.

Well, according to Joe Kosinski, the character named Jarvis, who is Clu 2's right-hand man, is the new Bit. He's Clu 2's information officer.

Kinda a pity. I haven't read spoilers or anything, but after Tron night, I had this pseudo-Matrix plot in my head. Clu is absorbed by the MCP, Flynn merges with the MCP to destroy it, the chaos rips Clu free, but partially-fused with the MCP and thereby is now both evil, and has a vendetta.

SPOILER... Mouse Over To Read:Betrayal part 1 shows the creation of Clu 2.0. He is separate from the program of the same name in the first movie.

On the subject of bit, since he's only appearing as a cameo in the new film, it wouldn't shock me if that whole concept has been thrown out. It seemed to be by far the weakest element (technically) in the film, since pretty much everyone knows that all computer data is comprised of bits (which would include the landscape, the programs, the vehicles, the structures, etc) so why would they be zipping about on their own? That'd be the equivalent of humans keeping subatomic particles as pets.
