In that scene, to me, it represents creation in a way. Cause in the bible Lucifer(Clu) was the first to be awakened by God (Flynn). He witnesses all creation. The ISOs are so "profound, naive, and have free will" Lucifer (Clu) sees the ISOs as imperfections. These "imperfections" are now the main focus of God's (Flynn) attention and Lucifer (Clu) stuck to the "original" plan i suppose.
