It's my understanding that Clu wants Kevin Flynn's disc because it has human encoding on it which is how Quorra becomes flesh when she goes back to the real world.

Now knowing that a human disc is required to be able to get back to the real world, wouldn't Sam's disc have had the ability to do the same thing for Clu?

Right after Sam is revealed as a user during the disc wars, Clu had Sam's disc IN HIS HANDS and Sam restrained by guards. Clu could have just settled with taking Sam's disc, thrown him in a cell to rot, made a mad break for the portal and Kevin Flynn would still be stuck in his pad practicing yoga and not knowing his son was on the grid!

But that would've made a very dull storyline and there would have been no lightcycle battle. And lightcycle battles are cool.

From what I remember it was a simple permissions thing, only Flynns disc had permission to activate the portal from within the system which is why he took it with him. It it was just a user's disc CLU needed then it would have been a very short movie indeed
