After thinking about the details of the story in LEGACY, and trying to take in the basic premise of EVOLUTION, I've thought I'd try and write a differant idea for a script for LEGACY.
I've tried to be has acculate as possible to what happened in EVOLUTION, based on what I've read about that storyline (mostly from Wikipedia).

(1) In 1982, Flynn becomes head of Encom. He expands & develops the company, and launches the TRON merchandise range/games.
(2) Using the particle accelerator hidden in his basement, he starts creating The Grid, with two computer programs-Tron & Clu.
(3) In 1989, he leaves Sam to go to work. He’s never seen again.
(this is all established in the film)

(PRESENT DAY)

(4) Sam breaks into the Encom tower, and sabotages the new Upgrade promotion. He’s arrested but bailed.
(5) He goes home, but finds Alan there. Alan tells him about the mysterious page, that’s been sent from a line that’s been disconnected for twenty years.
(6) Sam goes to the arcade to investigate. He discovers the Laser, and enters The Grid. He’s captured by a Recogniser and taken to the arena.
(7) Whilst playing it is discovered that he’s a User, and brought before Clu. Clu tells him that Flynn has been secretly working on a project, but he doesn’t know WHAT it is or WHERE it is. In order to discover what Flynn’s been doing Clu sets up a trap to lure him out, and it was all part of a plan to bring Flynn out into the open, with Sam has the bait.
(8) In order to try and lure Flynn out of hiding & make it known that Sam was in The Grid, Clu puts him into the Light cycle tournament. Quorra saves him, and they escape into the Outlands.
(9) Quorra takes him to FREESPACE-a haven created by Flynn for free programs that are not ruled by Clu. Flynn has been gathering them up, and there are many programs there, including Castor.
(10) The purpose of FREESPACE is (a) to provide a safe haven for programs that would otherwise be enslaved by Clu (either for the Gaming Grid or has his servants), and (b) those same programs will help Flynn with his secret project.
(11) It is there that they meet Flynn. He & Sam are reunited. Flynn & Sam talk:

(FLASHBACK)
* In the Flashback sequence, we see everything that has been established in Tron: Evolution-the discovery of the ISOs, Clu’s betrayal, the ISO’s destruction, Flynn becoming an exile, etc

(12) Flynn tells Sam about his secret project-he is secretly building a new Portal hidden deep in the Outlands with the Free Programs help. He hopes to use it to return to the real world, but it is untested (the portal can only be activated from the outside & may not work). He tells him that Clu destroyed the original location of the original portal so has to keep him a prisoner here in the Grid.
(13) After some discussion, Flynn decides to show Sam the portal he's been working on, so the two of them drive off in the Light runner. Quorra stays behind at FREESPACE.
(14) Whilst driving through the Outlands on route to the portal, they are spotted by a Recognizer, which, recognizing the Light runner has the same one that rescued Sam at the Gaming Grid, set off in pursuit.
(15) Flynn tries to shake of the pursuing Recognizer, but to no avail. Realising that they can no longer head towards the portal (because the pursuing Recognizer would find the portal has well, and therefore relay it's location back to Clu), he changes course & heads back towards the City. The Recognizer changes course & continues to follow them.
(16) Once they enter the City, they manage to lose the chasing Recognizer in the narrow, winding streets. Realising that Clu's forces are now looking for the Light Runner, they abandon the vehicle in a side alley & proceed on foot.
(17) After much walking (and hiding from Clu's guards & partrols), they spot the Solar Sailer. They sneak onboard, and Flynn access it's controls. He programs a course for the portal, and they set sail.
(18) Meanwhile, the sentries find Flynn’s Light Runner, and trace it back to FREESPACE. Clu launches an attack on FREESPACE, and during the fight some of the Free programs are destroyed (this could replace the fight at the End of the Line).
(14) After a fight a lot of Free Programs are captured (including Castor & Quorra).
(15) He interrogates them, and discovers the location of the New Portal that Flynn has been building by analysing Castor’s memory disk. He kills all the Free programs (including Castor), but spares Quorra, who is restrained & taken away has his prisoner.
(16) Clu shut‘s down FREE SPACE, and starts preparing his forces for an attack against the New Portal.
(17) Flynn & Sam are on the Solar Sailor heading towards the New Portal-but it suddenly changes course, and starts heading towards the Rectifier. They hide.
(18) They sneak abroad the Rectifier, and discover Clu plans to destroy the New Portal, and Flynn has well. They also discover Relizer is actually Tron.
(19) They also spot Quorra being held captive by the guards, and hatch a plan-Flynn will locate & steal a Light Glider onboard, whilst Sam will try and rescue Quorra. They agree, and seperate.
(20) Sam fights and over powers the guards, and sets Quorra free. They start heading back towards Flynn, whose managed to steal a Light Glider.
(21) They steal a Light glider and head towards the New Portal, but they are spotted by Clu & his guards (including Rizler), who immediately set course after them.
(22) A chase pursues between Clu & Flynn in the Light Gliders. An Arial battle follows, in which the guards are destroyed & Rizler’s glider is damaged. He falls back.
(23) They manage to shake off Clu &, and land at the New Portal. Has they go to enter, the see that Clu has beaten them to it.
(24) Flynn orders Sam & Quorra to make a run for the portal. Flynn tries to over power Clu, but he is too powerful. They fight.
(25) During the fight Flynn’s Memory Disk becomes imbedded in the floor. Has Clu tries finish him off, bullets start ricocheting around him. He looks up-it’s Tron! He’s flying his damaged glider straight at Clu, firing. He flies overhead, and starts coming round for another attack.
(26) Clu staggers back surprised, which gives Flynn enough time to get up and start running towards the portal (where Sam & Quorra are waiting for him). Clu sees him, and starts chasing after him, memory disk in hand.
(27) Flynn runs towards the portal, Clu hot on his heels. When he gets there, he turns, and sees Clu just about to jump at him, full of rage, memory disk raised high, just about to strike him down!
(28) In SLOW MOTION, we see Clu jump high, about to strike-and from behind we see Tron‘s damaged glider appear, and start shooting at Clu. Clu is hit by a barrage of bullets from Tron‘s glider whilst still in flight. We see his bullet ridden body fall to the ground, and ends up at Flynn’s feet.
(29) With all power from the damaged glider now gone, it then crashes into the ground not far away & is destroyed. Tron is thrown clear, but sustains severe damage himself.
(30) Has he lies at Flynn’s feet, he clutches at Flynn. The two of them look at each other, and come to some kind of mutual understanding.
(31) Has Clu dies, everything on board the Rectifier begins to turn back to white-the programs begin to return to their old way, and the Rectifier stops.
(32) With the battle over, the Free programs gather round Flynn. Sam & Quorra help Tron up, and Flynn gives him his memory disk. He merges both his disk & Tron’s disk together, to form one. He puts the new disk on Tron’s back, and he changes.
(33) Flynn then tells him that with the new information his put into the new disk, Tron is now in charge of the entire system, and is now the MCP. Tron thanks him, and they say goodbye.
(34) Flynn joins Sam in the beam of light, and they see Tron & Quorra standing there together. Sam raises his disk above his head, activating the portal. They vanish.
(35) In the arcade, we see Sam in the basement, shutting down the machines. He switches the light off, and leaves.
(36) Upstairs, we see Alan standing in the arcade. Sam enters, and they talk. Sam tell him to turn around-and Alan sees Flynn standing behind him.
(37) Alan is overjoyed, and he & Flynn embrace. They’re really happy to see each other!
(38) All three leave, and shut the arcade up. They get into Alan’s car, and they drive away, still talking.

Like I said, I've tried to be has detailed to both EVOLUTION has possible, so I hope this is satisfactory for everyone.

WOW!!!!! I have to say, Exodus, that this is actually BETTER than what Kitsis & Horowitz came up with. I do have a few questions based on some things I was thinking while reading this:

1)Is there a possible chance we see Dr. Lora Baines-Bradley (since she: a)pioneered the Shiva Laser, and b)is now married to Alan)?
2)FREESPACE - I like this idea - however, the programs in FREESPACE, knowing there's a possible threat on them, wouldn't some of them be planning a revolution?
3)What happens afterward at ENCOM? Does Flynn re-appoint himself as CEO, and then re-instate Alan, and Sam? What about Dillinger Jr.?
4)Your Flashback - you included the ISOs destruction, but then is it revealed that Flynn was able to save some of them? I mean, there wouldn't be many programs in FREESPACE without him having been able to save some of them (besides Quorra and Castor)?
5)Do we see any of what also happened regarding the Flynn family in the flashback?

Just curious. It's your take on the story, afterall. Looking forward to seeing more. End of Line.

I thought someone said in another thread long ago that Lora died in one of the games?? Or was that in Tron 2.0 so it doesn't count?

1) With regards to the actual film itself, when it says that ‘Flynn’s wife died unexpectedly in 1985’ I assumed it WAS her (hence her absence in the film), but looking at it now I think I could be quite wrong..
Also, I think there’s two reasons why she’s not in the (actual) film:
(a) Like a few others have pointed out, I don’t think the producers want TOO many references to the first film, because at the end of the day this is pretty much a CONTINUATION of the story 28 years later, and so I don’t really think they want to spend TOO much time going over the same old ground (has it were) regarding the plot.
(b) This is the most likely explanation=the actress who played her was probably too busy working on other film/TV projects to fit the filming into her schedule, or she just wasn’t particularly interested in reprising that role (after all, it’s her choice).
That is a noticeable problem with the story-the company spend MILLIONS pioneering the technology, and then it’s subsequently IGNORED! (Probably too expensive or something…)
(2) I wasn’t really thinking about it when I was writing these ideas, but now I think revolution could be on the verge of beginning with them. I originally thought that, although he designed the very foundations of that system, he DIDN’T DO IT ALL BY HIMSELF SINGLE HANDED!
In the film, he had Tron & Clu to help him build the system, but with both of them out of the picture (Clu becoming something of a traitor & Tron being ‘possessed’, has it were) he had to find someone else to help him build a new portal.
Story wise, I had Clu give the orders for the Recognizers to search the Grid for any stray programs & have them rounded up for either the Games or has his servants (this was shown in the film when they first found Sam).
HOWEVER, over the last few years (Tron years, that is), the number of stray programs being found has steadily FALLEN, and realising that no program can leave the system (it’s self-contained), Clu realises that they must have started going ‘underground’, into hiding.
And seeing how Flynn is still in exile (and has yet to be caught), he comes to the conclusion that he is the only one with the intellect & ingenuity to hide so many of them in such a well thought out, practical manner.
Add to that other strange activity that’s been going on in the system at the same time (power surges/failures in different parts of the system that can’t be located, certain data/information being secretly stolen from vehicles like the Solar Sailor, etc), he begins to realise that Flynn must be responsible for them (and the increase in missing stray programs), and seeing that Flynn (has his creator) thinks that he’s TOO dangerous & unpredictable for his own good (and the system that Flynn originally created) he would no doubt try and find someway to overthrow him & remove him from power.
And has you can imagine, Clu wouldn’t be too fond of this potentially highly dangerous THREAT to his position at the top of the system’s hierarchy (or indeed his very own life!).
That is why he needed to find Flynn, so that he can find out, once & for all, exactly WHAT he has been doing with the untraceable power failures & stolen data, and to what purpose he’s been secretly rounding up has many stray programs that he can, and getting them to do WHAT for him.
That is why he lured Sam into the Grid with the (false) page to Alan, so that he can use him has bait for a trap.
(3) I think the biggest problem Sam & Flynn are going to have is to try and explain to the worlds press WHERE THE HELL HAS HE BEEN FOR THE LAST 20 YEARS!
Has a side note, I personally like to think that he manages to re-install himself at the head of the company, and probably get Sam involved.
It might be difficult-that board seems to have a LOT of influence over the company, so it might be a bit of a up hill struggle.
IWONT HAPPEN OVER NIGHT, mind you-has we all know, modern society has changed A LOT over the last 20 years, so he’s got about 20 years worth of catching up to do first….
(4) At the time of writing, I didn’t think of them ALL has ISOs-apart from Quorra & Castor, I originally thought of them has PROGRAMS, and variations of programs (eg I quite like the idea there being SUB-ROUTINES has well-they’re like programs, but of a lower class to them, a bit like ‘servants’ really).
I don’t think SUB-ROUTINES has been mentioned anywhere in the films or games so far…
(5) When I say ‘flashbacks’ I mean that those particular scenes are EXACTLY like the ones in the film itself-we see Flynn creating Clu in that mirror like device, Tron & Flynn seeing the ISO’s walking towards them across the Outlands, Clu saying “Am I to create the perfect system?” just before he attacks Tron & Flynn, and the Recognizers attacking the ISO’s towers & killing thousands of them.
In other words, these scenes are EXACTLY like the ones in the actual film, so will be no different (because they worked so well has they are on the screen, I didn’t see the point of changing them).
