I would think they're like notes. Microsoft Word would be a program walking around with a binder full of your docs.

If you go by what they did in Tron 2.0, they exist as small cubes with their colour depending on the file.
I would like to say, given that they are programs, they are able to view data directly maybe don't need to have an actual representation. But then that would clash with the fact they need to talk to each other to communicate.
