CLU was SO obssessed with getting into the real world and attempting to take his ships and soldiers there, that he actually was ignorant of how the Shiva Laser worked, and it's limitations. The whole system would of overloaded and burn out. Only if Clu went through the portal on his own with Flynn's disc would he succeed in being materialized as a flesh and blood clone of Flynn.

From there, I'm sure he would be smart enough to find a way to adapt his plans, via hacking and establishing a connection between The Grid to the internet itself... then his forces of rectified Programs could spread themselfs and take over the global communications, the internet, the stockmarket, etc etc..

I can buy CLU being obsessed and mad over it, but why FLYNN was so worried if there wasn't a real threat ???

I think of it more as C.L.U. had incomplete and flawed information on how the real world worked. I'm sure that he believed that it worked like his own world, and was just a portal to it.
