I think the movie's main theme was about our own metaphorical struggle to find human connection in a world where computers control much of our lives, and even the fruition of the efforts of some of those who want to escape it. I agree that sounds a lot like the Matrix, but The Matrix was mostly about defeating that entrapping digital realm while TL was about connecting with others and escaping from it. The characters in the Matrix connected and formed their relationships outside the Matrix. Other than the oracle, they connected with almost no one who was still in the world of The Matrix. .
Sam, who is a somewhat aloof loner in his life ("Dog...Marvin, a rescue") seeks reconnection with his father by answering the page. Otherwise he wouldn't have gone to the arcade that night.
The movie is also about the universal theme of reconnecting with an estranged father. Tell me Sam's first meeting with Flynn in the Tron universe wasn't the most moving scene in the movie, though I think Bridges could have come off as a lot more amazed that his son even made it in. Maybe Flynn was in a state of shock. He tells Q "there are no guests", so why would he even think that his own son would make it onto the Grid. When he goes out to the patio, he looks toward the city, his eyes slightly glazed over, until he sees the portal beyond and then you see his eyes clear, practically hearing the wheels turn. I think Bridges did well with that bit.
I like the comparison between Clu's welcome and Flynn's. Sam thinks Clu is his dad and all he does is clasp Sam's shoulders, remark on his growth and then plays with him. The real Flynn embraces his son.
Sons and fathers: I equate Sam's reaction to Alan's announcement that he got a page from Flynn, Sam stops reading and he must be wondering, but then feigns disinterest. In Star Trek 2009, Kirk listens to Pike with a less than excited response to join Starfleet, but you see him stop to think when Pike tells him his dad saved hundreds of lives. I was always under the impression that Legacy was about reconnecting, time, evolution and change.
It centers around finding Flynn, remorse and purpose regarding the Isos and the evolution portion is based around how they created themselves, and change is rampant all over: Flynn's change in mindset, Tron to Rinzler, Clu to . . . evil Clu, and the whole concept of a world, both in isolation, wanting to be an immovable paradise, but changing anyway.
Escape from technology seems like a theme, but it wasn't really strong enough to be all about that. If felt more like technology is a tool. Flynn wasn't someone "playing God" for fun, this isn't Jurrasic Park. Flynn didn't realize that Clu was just as curious about the outside as Flynn was just as curious about doing things on the inside, and Clu felt he needed to change his world, just like he probably felt Flynn had.
Alot of it has to do with power and who really deserves the right to use it. Flynn was kind of debating whether it would be nobler to strike his creation, and possibly cause harm to himself and his Grid, or just passively keep everything in balance.
Granted, I'm no film analyst, but this is what I, quite passionately, felt was going on.

So many undercurrents, that I frankly, don't understand why detractors felt there was no storyline. There were several DEEP storylines, if you looked past the machinery.

It was about a lot of things...
1. That in trying to chase perfection, we so often overlook that we actually already have it in our lives.
2. It was about the bond between fathers and sons.
3. It was a different take on the age old story of God (Kevin Flynn) and satan (Clu)
4. It was a parable on sacrifice, as just about all the lead characters (with the exception of Clu) "took themselves out of the equasion" at some point during the movie.
5. It was a nostalgic look back to a beloved 80's film with the chance to breathe new life into the franchise.

A story about growing up, and taking responsibility.
