It just occurred to me, Flynn could have made another CLU at anytime. Heck, in 1000 cycles FLYNN could have created a whole army of CLU's (or other programs). Afterall, he made the original CLU while IN the grid, not from outside.

The comupter containing the Grid may not have the memory to support multiple iterations of Clu.
Sort of like, can you run more than one instance of Windows 7 or how many instances of Internet Explorer can you run until your computer crashes?

Yeah, very true. He could have.
But If I were Flynn, I would have been weary of creating another version of the program that just betrayed me and left me to die.
Though, Flynn could have just taught CLU 3.0 to help create an "equal system"
Whereas it is true, the computer may not have the memory to have multiple iterations of the same program, programs were constantly derezzed, freeing up plenty of space for a CLU army.
This movie would have been MEGA expensive with an army of CLU's.... MEGA expensive.

On the other hand, if Flynn knows (from the first film) that if he gets derezzed, he ends up back in the real world...why not just escape that way? Fear of "dying"? Or is it that he's not sure it'll work that way?
(It would be an interesting fanfic though for someone to explore someone trapped in the Grid and what goes through their mind as they contemplate it...after all, being stuck for a thousand years does NOT sound even remotely close to a picnic. I guess what we have to do is come up with a logical explenation as to why Flynn would not create addition programs while inside the computer.
Or for that matter vehicles (he made the light cycle).

I'm pretty sure it doesn't work that way.
If he gets "derezzed" while on the grid, I'm pretty sure he'd be killed. The argument being is that when Clu "rebelled" against Flynn and Tron was defending Flynn, why show fear when being attacked by Clu if being derezzed just ports you back to the real world? Doesn't make a lick of sense. Also, what is the method of being ported back to real world when derezzed, if the portal isn't open?

At some point Flynn explains to Sam that initially he did fought CLU, but that only strenghtened CLU further, so he stopped trying, hence his rather contemplative approach at a revolution.
My guess is, had Flynn tried to make more programs, it would have given CLU the ability to do the same, royally screwing any chance to defeat him.

That's something I also wondered about. How exactly did it make Clu stronger?
Here is a program that was in direct conflict with its user, one would think it would make the program weaker or conflicted (or go insane). Flynn said Clu 'FEED' off it, it even impressed Flynn, but I don't have any good ideas on how to visualize that.
I guess that is what the Animated series aims to answer maybe in part?
