I thought this was one instance in which the movie kept somewhat of a semblance to the original.
See, in the original, Flynn was brought into the grid by the MCP. Once the MCP was defeated, he was sent back. He didn't have to be anywhere specific.
He entered in a different place in the grid, he came back in a different place on the grid.
It's noteworthy to realize that Flynn didn't enter and exit in the portal, as some people believe. When he entered, the portal to the outside world would merely spark up.
As Quorra mentions "It was a sign of something better" or something along those lines.
Flynn, as mentioned in the movie, put the portal far away from the reaches of programs because he didn't want just any program to just get out into the real world.
Flynn's was able to be accessed by programs, seeing as a recognizer picked Sam right out of the arcade.
So that's why. I hope this post makes sense.
