I always assumed that Flynn (as User), being a Hacker, had special communications abilities. I also assumed that the communication abilities were built into the "Tank" that CLU was driving. Notice that after his tank was destroyed and Clu was captured, he still existed, but was unable to communicate or be used by Flynn.
