Uprising takes place before Legacy, so in a sense it's considered an "untold story" of how Tron supposedly got turned into Rinzler, something in which the film never got into detail of in the first place. Think of Uprising as a Tron version of Star Wars: The Clone Wars series in that respect.
So, in other words, the flow of the story goes from Marvel Comics' Tron: Betrayal, to the Xbox/PS-3 game Tron: Evolution, to Tron: Uprising and then ultimately leading to Tron: Legacy which our boy Sammy arrives to stump the one, the only and luminary. . .CLU!
And get his dad out of there as well but we all know what happened there.
Tron 3 will have a different writing style, I think, since the LOST boys (the writers who did LOST) got involved in Legacy along with two other writers. Damon Lindelof was another LOST writer but he did'nt do the film but re-wrote the Prometheus screenplay, which had plot holes in it and one in which is inferior to Sam Duncan Jone's "MOON" ( one of the best sci-fi films I've ever seen with a brilliant story). The FX guy who did the film wrote a huge essay, dissecting and destroying Prometheus' writing flaws. Genius.
Anyway, I highly recommend MOON. It'll haunt you for a long time in a good way, making you think. I swear by that film and bow before it.
So, back to the subject, I think Legacy suffered somewhat from having "too many heads" involved in the story causing some story compromises. Kozinski will direct the third film and I think, with experience, he'll know exactly what to do and learn from his mistakes. His new film "Oblivion" looks fantastic.
Keeping Koz onboard to do Tron 3 is a very smart move for consistency's sake as long as they don't do the 'Programs run amok in the Real World' concept that was thrown around for the Tron 2.0 game sequel but was thankfully shot down.
